Go to route 47 Go into the cave with the man standing in front of two ladders one leading up and one leading down. Go down the ladder to a landing platform using swim follow the path to the second waterfall. Use waterfall and follow the path again, you'll see the only place to land from swimming and youll see the only pokeball which contains the white flute.
