For an actual answer, a Bad Egg isn't a virus, or anything of the sort.

In the game, there is computer code that holds all the data on the Pokemon(such as base attack, HP, Male/female. Etc.). In the game there is also a "Checksum" for all the data, which simply means that all the data is read as numbers, and added together(if the number goes over a certain limit, it then goes back to zero, and you just keep adding). When your done adding, you have a number called the checksum of the Pokemon. This  is also saved with the pokemon, and the game adds the checksum together every time the pokemon is read, and checks it to make sure it is ok. A Bad Egg happens when this checksum and the checksum stored with the pokemon don't match. The game returns "Bad EGG" as the pokemon because it can't use the real data.
